I don't think manual downloads would be a good idea.
There is better way to use an internal download server.
This way you could scan files separately on that Linux machine before they are uploaded.

Today you can manually add a download URL if you have a local server with web-kits.
But the timing is tricky because the URL will be updated the next time the software list syncs.
If you don't have a internet connection, you will also not get the software.jwt file updated which contains the software information which is turned into software documents. The download server would also provide a way to download the software.jwt.
The software.jwt is important for two reasons:
update the software documents
it is also uploaded to the servers to validated the web-kits before they are extracted and installed
